This has already been submitted to support, however I am posting it so that if a player searches for this issue, he will be able to find a description of the problem and workaround.

If one of them is equipped, then both will appear as exchange options. However, this leads to the second bug--an equipped weapon shows up as an even-exchange option, but will generate a "Not enough materials." message and fail to work.
A temporary workaround if you wish to exchange one or both highly-similar weapons is to equip one of the two weapons when you talk to the BS, then unequip before you perform the exchange. This way, it shows up both in the options list and is able to perform the exchange itself.
